I've learnt the skill Crystallize but cannot use it because the icon is missing.
crystallizing per destroying dont work either.

Try to reload.
EDIT: It doesn't get fixed by reloading, but I know spoilers that have this skill in the server, it's a bit weird, you should be able to Crystalize right after learning the skill.

Ok it's a bug you need the skill "Create Item" and "Crystallize" and then the Icon will appear in your inventory tab after reloging.
EDIT: Ok, we found the problem in the skill, in the next restart you won't need to learn Create Item in order to use Crystallize.
